Some of this might be considered spoilers, fair warning, but I wont go into some of their decisions that explicitly spoil the story itself and which I have some problems with beyond these:

They completely overhauled the model used for Peter Parker and he looks like a completely different person, the utter lack of regard for Venom as a character, who is one of my all time favorite characters and making them Harry instead of Eddie Brock, various decisions surrounding suits including their steadfast refusal to include black Spider-Man in the first game even though they had no problem adding in stuff like the Raimi suit, no webs for black Spider-Man (appears to shoot black goo instead,) No green goblin, taking the focus off Peter as the main character while simultaneously not including a co-op mode to play both Spider-Man with a friend, far too many original designed suits taking up slots while padding it out with palette swaps, deciding not to include many of the suits from the first game, adding a gliding mechanic with webbing, and recycling the exact same boss fight mechanics which were easily the weakest point of the first game and were in dire need of improvement.

Thats just from the top of my head but theres other things too, including decisions about Mary Jane.

Ultimate universe Venom shot black webbing. I assume they decided to go with that for Peter too to make the suit look more organic. Spectacular Spider-Man also had the gliding with webbing thing, IIRC. Not that you have to like those things but they didn't completely make it up.

The other stuff is fair. I don't really like Harry being Venom, Peter's new face and taking the focus away from him either.
