Japan is just an English language name for Japan, it's used in Japan too. We sometimes call America Beikoku (actually that's the formal name on government forms), it's not a mispronunciation, just another name for it. Japan pretty much exclusively uses foreign created names for Japan (Nihon/Nippon comes from Chinese, as does Wa). Yamato is the only actual Japanese name for Japan.
"Japan" literally originated as a mispronounciation of Cipangu though, which was already a fairly inconsiderate name considering that's not what the Japanese called themselves at the time. It's a mispronounciation that's become normalized.
