Dwight is constantly being singled out and bullied, seems like all that is a defense mechanism. Jim and Pam often just play mean pranks on him for no reason at all, and it's clear he is incapable of pranking them back with any level of competence. For all his faults, he is no threat.

Nah, he's not cool, but that's no excuse to treat someone like garbage. Remember: the show is written to where Jim a Pam are supposed to be the sympathetic protagonists... Dwight is portrayed as an antagonist, but he's really just a poor weirdo that gets relentlessly bullied.

A show like Parks and Rec did it better with Jerry - it put a lampshade on it and made the audience understand the joke was that he didn't deserve all the shit he got, almost a satire of characters like Dwight.
