If you've already caught it before then, he will not recognize the request as complete (the flag for completion must be triggered upon catching Cresselia, rather than just possessing it). Pre-patch, doing things out of order just spawned a second Cresselia once Mille gave the request, so they "fixed" that oversight without fixing the quest itself.
