I clearly remember Gary Motherfucking Oak failing against Mewtwo in the anime, or at least it being shown in the movie and referenced in the episode where Ash got the 8th badge The first movie is definitely canon (especially since it was originally conceived as the grand finale for the anime). The second one may be as well, since when they encountered a Lugia in the Johto season, they mentioned meeting one back in the Orange Islands.
