Even if they hadn't maligned Bowser, games like Paper Mario and Superstar Saga simply felt smaller by comparison. Smithy was such a powerful force that it took the combined efforts of Mario and Bowser to bring him down. Having Mario and Goombario team up against Bowser or Mario and Luigi take on Cackletta just isn't the same. And presentation is everything in RPGs.

Bowser wasn't a villain in Superstar Saga, so I guess they figured they could make him a big part of the comic relief. He is the butt of a lot of the jokes throughout the whole series, but he at least gets better in the sequels due to being far more important in them.

SMRPG is a really phenomenal game but I always think of Paper Mario as the true representation of the Mario universe as a whole. A lot of the characters and enemies in SMRPG don't really feel like they fit in the Mario universe. And that's obviously because it's a Square game and they never made another Mario game after that.

Bowser is still comic relief in Bowser's Inside Story but it gives him many moments of awesome making him a cool character despite it. Anyways all characters are comic relief in the Mario & Luigi games.
