Augustine from inFamous: Second Son.

After a superpowered human almost destroys the world, the government starts hunting down all superpowered humans (or "conduits", as the game calls them). Augustine was a conduit, so she aligned herself with the government to hunt down other conduits and imprison them. She later explains to the main character that she did it to protect the conduits, as she only imprisons them, whereas the government would just kill them all.

Of course the main character beats her and releases all conduits back into the world (or in the evil ending, he releases them and turns them into his personal army).
