Arcana - First person dungeon crawler RPG with a cool elemental based system and amazing soundtrack (think gothic kirby)

Aerobiz - Koei strategy game. You're the CEO of an airline. Manage your routes/fares/fleet, connect the world, make a bunch of money, run ad campaigns, and win.

EVO - Action/platformer where you follow evolutional eras (fish, reptile, dinosaur, mammal, etc). Eat things to get power to get you an awesome new set of teeth, or a longer neck, or whatever.

Ogre Battle - Made popular only in the internet era, because no game store around me sure as hell had it.

Then there's the vein of "great late era SNES games that got fan translations" - Bahamut Lagoon, Live a Live, Star Ocean, SD3, Terranigma, etc.
