It's hard to ship them because they just don't have that chemistry. Phoenix has more chemistry with Edgeworth and it's also clear that Edgeworth isn't thinking about getting married or settling down at all (aka he's married to his job). So Phoenix being a single father is just the way it is for him and he seems mostly fine with that.

For the record I see Phoenix and Maya in a rather similar light to Edgeworth and Kay (although Edgeworth in that case is more like Kay's father figure).
