If you pay attention to European history, it's clear that the "Church" in "separation of Church and state" refers to the Catholic Church, and the intent is that the Pope does not have political power. For most of modern European history, this wasn't the case. Believing the Bible and/or Christ should be the ultimate authority doesn't violate this concept, since neither of those are a product of the Catholic Church.
