The only real design flaw is that it's designed so that the game tries really hard to show you everything there is to see in the game. This leads to what some people call "hand-holding", others call "filler", others call "fetch quests", etc.

Previous Zelda games would present some content, but not make it mandatory to experience it. SS will make it a story point to take you through that content.

So if you play Zelda for the solo exploration and such, then you probably won't like the game, but if you just want good gameplay, then you will enjoy it. Personally, I never played Zelda for the exploration, especially when in OoT and TP there was really nothing interesting to find (MM had actual rewards for exploration and non-linearity though, so that was great), so I enjoyed the game.
