The best part is when you remember that the Skull Kid says that anyone who goes into the woods without a fairy becomes a Stalfos.
Combine that with the popular MM theory that Link going in search of Navi results in him dying/becoming a Stalfos, and you end up with his skeletal appearance in TP.
