Junkman dying in MMBN4 got me.
All he ever wanted was to have a friend, and you literally just kill him. This is the only memorable thing out of the game that I recall though.
Unwound Future's ending was also a tough one.
*MM spoilers* MM's Kafei quest was sad when you realize it's either they're together and die or will never be together. ( unless you went through the quest right before the games ending I suppose)
