No, see, because the writer can choose how the character thinks and acts, but he cannot control how the audience reacts to those thoughts and actions. Moore's opinion on the moral quality of his characters extends only as far as his personal opinion. Once it's out for public consumption, it's no longer under his control.

I think that makes him angry, because he wants people to think and feel a certain way about his characters, but art has a way of morphing once it's perceived by the masses. He's not the first, and won't be the last, to get mad about public perceptions of his work of art.

Regarding the squid...in the last portion of the story, we're expected to not only accept that ordinary human psychics exist, but that cloning technology and genetic alterations also exist to such an extent that allows for a giant, super-powerful psychic brain to be implanted in an actual living mutated squid monster created by a bunch of scientists and some special effects guys on a tropical island.

Then, we're also expected to accept and understand that, when a psychic dies, their brain sends out a pulse of psychic energy which--after extensive torture--can be so potent and terrible that it literally kills everybody in range of it.

We're also expected to believe that those hollywood special effects guys and scientists are capable of creating a creature that appears to be from a completely different dimension. Such that, under close analysis and international scrutiny, nobody on Earth is capable of recognizing that it's a fake made out of a cloned human brain and some mutated squid parts.

If a significant portion of the story had been devoted to building those concepts, it might have been believable in the end, but all those details kind of feel like an ass-pull when you stop to think too hard about it. Which, again, is sort of the point being made about the absurdity of comic book plot lines, but at the end of the day it's still expecting readers/viewers to accept all those things, whether satirical or not.

Quite frankly, nobody actually cares what Alan Moore thinks of his fans. He's got his opinions about his own characters, but that doesn't necessarily make it the 'correct' opinion.
