Again, working off super old memory, I think it worked out that the game wanted to give you a chance to run Legion's Loyalty Mission - but if you had one Loyalty Mission outstanding at the time it wouldn't immediately grant you it - so you do the other Loyalty Mission first, then after it completes it hands you Legion's, and then you get the "after the next mission the timer starts" thing - so you can make that mission be Legion's and get everything done and save everyone.

That decision has an impact on a moment in ME3. I don't really want to spoil it for you, but I think choosing to destroy them is considered the "good" option for that choice, if I remember right.

Although you can still get that outcome if you choose to overwrite them, it just requires other choices to be made "correctly" to offset it.
