I am rewatching the show myself. I laugh at anyone who claims there were no political messaging in X-Men the animated series. It's not even subtle. Lines like guards looking down on beast and not believing he could read, claims that people can't just change who they are, the allegory is obvious. And that's just the first four episodes.And the whole series is filled with "normal" people who want to exterminate everyone who is different.

1. The Friends of Humanity are fictional
2. The Friends of Humanity target specifically mutants
3. The Friends of Humanity ditched Graydon Creed Jr. in the end
Personally, I chalk it up to how the hateful idiots that Claremont was railing against when he wrote his original run of the X-Books from the '70s to the very early '90s (which the bulk of the show drew from, as did all later comic runs and adaptations) never really went away.
