He didn't say "don't create political parties". He said "Don't make a two-party system"
He pointed out that in both foreign and domestic affairs, having only group A and group B leads to a constant "us against them" scenario, where groups A and B drift further and further apart and develop a constantly growing mutual hatred. The addition of a third, fourth, fifth, etc part yields the chance for every party to find common ground and learn to work with the others without constant unstoppable hatred.

There are bad people. Bad people who do bad things. If someone does bad things, that doesn't immediately invalidate everything good they've ever done. You can agree with some things that someone says without agreeing with everything they've ever said or done. You can condemn Washington for being a slave owner while still admitting he was a great general and understood the value in discourse.
