While it's not a secret area, I remember accidentally skipping to Magicant in Earthbound when I was younger while messing around with a walk through walls cheat. The tunnel before Fourside goes straight to Magicant if you keep walking south. I wouldn't be surprised if earlier areas in the game are connected to even later points lol.
