No, it makes a ton of sense. They were intentionally allowing for third party peripherals, but it's not going to look at the Gamecube adapter/controller and magically know it's theirs.

It kind of seems like something that they would remove on the basis of being unintended.

But now, after they've made that statement, it would look worse on them if they enabled third party peripherals and disabled a first party one. It would be in their best interest to roll with it and play it off as a new feature.

I'm thinking about it and it's not all that surprising. Gamepad support is typically pretty controller-agnostic from a programming perspective, since there's a standard controller layout. 2 control sticks with buttons, 2 pairs of shoulder buttons, d-pad, "start," "select," 4 face buttons, and home. That's even how the Switch's layout works. If the Gamecube adapter works by transforming the Gamecube controller into the standard gamepad layout then it wouldn't be surprising that the system would be able to treat like any other gamepad.
