Order 66 was technically in play when Luke was doing his thing, but he still did it anyway.
For starters we dont know if Yoda was even good to continue the fight and if Sidious got back up then Yoda would need to deal with him and any troops.

Plus there could be an argument that after that initial duel that there would be more security.

Also by the time Luke came Order 66 was definitely not in play anymore as they phased out Clone Troopers at that point in favor of both Storm Troopers and Inquisitors

Second I wouldnt classify Putin/Netanyahu as terrorist in the same sense (though Putin gets pretty fucking close to it all things considered with his need to threaten any neighbors for joining the UN) but rather war mongers dictators or genocidal maniacs trying to justify their shitting actions. They are terrible irredeemable people that need to be gone from this world for sure. But when it comes to Magneto regardless of the real life parallels he is basically creating a vicious cycle and is a part of the problem.

And as far as the movies go at least for Origins he likely wasnt doing anything outside recovering his powers, Wolverine obviously he was with Xavier, then Logan yeah he was likely dead. His other movies he was obviously a bigger part of those narratives.

Stryker is also another extreme there but someone correct me on this. He isnt like a general in the comics like he is in the movies? At the very least he isnt one in the current series (97).
