The Legacy Of The Duelist video games actually confirm who won that duel. In those games, you play through various duels from the stories of every Yugioh anime, first from the side of the character who won the duel in canon and then you can do a "reverse duel" from the loser's side.

*GX and LOTD spoilers* You play that last duel in the GX story from Jaden's side first, so that means Jaden won the duel in canon.

Jaden is also the protagonist of GX, which is why you play as him. Why would Jaden talk about getting stronger and facing him again if he won?

he dueled jaden and jaden had an actual theme and yugi was quite literally just playing random cards
like.. lmao. He had slifer, gaia the fierce knight, dark magician, dark magician girl, several sealing cards, alpha beta gamma and valkyrian, kuriboh, AND watapon

if you play a deck like that in a serious duel you would get your ass handed to you so fast, especially since valkyrian needs 3 cards to even use, dark magician is 2 summons, dark magician girl is 1, gaia can only be played if its the only card in your hand, and slifer is 3 summons

somehow yugi probably sitll won that duel(fuck you, Jaden says he'll get stronger so he can duel again, he most likely lost somehow)
