Early Varia Suit with bombs and maybe ice beam, early super missiles in two different as soon as you get speed booster as long as you know how to shinespark, and early Screw Attack from just seeing that there's a missile block on the ceiling of one room all come to mind. Early game, Tourian, and the stealth section are the only parts where it's linear.
