Deus Ex is my favorite game of all time, so that. All are great though.
What about the "father" of the genre, Ultima Underworld? I really should try that one. It's probably a bit dated now, but it'd be interesting to see how the genre has come on since then.

the atmosphere & sound of system shock 2 are still amazing but the gameplay is really dated, borderline unplayable imo

Deus Ex by far. It's my second favorite game of all time (with Vampire the Masquerade: Bloodlines in the top spot).
