Theming, artwork, characters, mechanics (and it's funny that you highlight the special weapon mechanic -- which is literally the smallest gimmick mechanic in the game -- while ignoring the more memorable armor break mechanic), the nostalgia-inducing name, etc. And you don't really have subweapons. iirc, the weapon you pick up is the one that you're stuck with.
