I don't know what a base building game is, so...
Heroes of Might and Magic III has you building bases (castle towns) or
X-Com: UFO Defense, which is more centered around building bases.

Tie between Age of Empires II and Command & Conquer: Red Alert Retalliation

Really love any RTS where I can turtle it up like crazy so enemies die on my walls and I end the battle w/ a 10 to 1 or better kill to death ratio. (special shout out to AoE II's Black Forest map, oh how i love you!)
Sadly, more modern RTS games seem to have all decided to weaken base defense options to make it harder to truly turtle, as if spending half an hour or more just on set up wasn't inherent penalty enough.

Are we talking about games that include base building elements like Subnautica, Starbound, and Fallout 4/76, or games where the sole focus is to build your base, like Dwarf Fortress, Minecraft, and Rimworld?

Uh, so, I'm not entirely sure what you expect out of me, but I'll give my opinion.

Base building is more of a component of RTS games, the same way that you can have base building components in multiple different genes (like 4X, tower defense, simulation games, and so on).

The best example that I can give is Warcraft 3 vs Starcraft (BW or 2, they are similar in this respect).
So, in Starcraft, base building is incredibly important due to the positioning of buildings from fast units, flying units, and so on. If you don't position it correctly, zerglings can run in, and ruin your entire game. This is a major deal in getting from just the basic understanding of SC and being more competitive, especially in BW with how zerglings are. This is also why I think the meme of "zergling rush" is so prolific, because they seemed to get into areas that other units can't.
In Warcraft 3, defensive buildings are important for defense, but you don't see people posting building placement for new maps, for example. This is because the main driving force for the game are the hero units, upgrading them, making sure they don't die, and harassing with the hero. Then, once the hero is strong enough, pushes can happen.

That's just in the RTS genre, by the same company as well. Different games can have different amounts of base building be important to the gameplay. It's all a sliding scale, with base building being important more important in Starcraft, and less important in Warcraft 3. This isn't to say that either is better or worse because of it, just that it's a design tool that you can like or not like (I personally like base building in my games).

So, it is fair to say that "hey, I really like base building, what are some games that have this mechanic really important". But, I wouldn't say that it by itself is a genre.

As dumb as it sounds, it's very similar to shooting guns in an FPS. In 2007 we had both Bioshock and CoD 4 come out. Bioshock was this incredibly narrative driven game full of amazing characters that everyone remembers and loves, with a fucking wonderful environment that people still love. But, the shooting in Bioshock was basically less known, because the more attention that you draw to the story, you start pulling the attention away from other things, in this argument, it's the shooting mechanics. Now, look at CoD 4, it defined the FPS genre for a fucking decade, everyone remembers how much fun it was, and how the guns sound and felt to use, but the character and story has sort of fallen by the wayside.
This isn't saying that either are bad, but it's one mechanic in the FPS genre that can be toned up or toned down. Same argument with base building.

Of course, genres are flexible, new genres are being created every once in a while. But I don't think it's straight up a genre, unless you think that tower defense has been transformed into Base Building, but then you're arguing against everyone on that one.
