I mean, isn't it logical that with the system as it is would just naturally generate the same pairings we've already seen in the main bracket all over again between the characters that lost?

Examples:
Battle 122 = Battle 137
Battle 124 = Battle 138
Battle 127 = Battle 140
Battle 134 = Battle 145
Battle 136 = Battle 146

I mean, I enjoy these character battles as much as anyone, but repetitions don't amuse.

This is the main complaint folks have with the format this year, which is fair I suppose

although some of the rematches have played out differently!

A>B, C>D

A>C, B>D

Now you get B vs C instead of C vs D.

So basically, it gives a contestant who had an unfortunate pairing to prove that they're actually the second-best or some such. And since we already know Link, he come to town, asking who comes in second after Link is much more interesting.

It was also made as a way to counter rallies as the rallied entrant would win the contest while the normal entrants can fight it out for second place.

The problem is the bracket maker didn't understand how most double elimination tournaments actually handle placing people in the loser's bracket.

The bracket was made wrong. In an actual losers bracket the same contestants rarely face each other twice.

Generally speaking loser's brackets are structured to prevent rematches. This backwards design was the main complaint that people had with the bracket. A properly seeded loser's bracket is a fun way to add more (different) matches and fight for the lower rankings.

I made this complaint as soon as the bracket was released, but I see the merit in this method.

Under a normal losers' bracket, if you pick someone to lose in round 1 and they lose in round 2, they're in a completely different spot. For predictions, you'd be stuck twice over.
