And MGS3. And Yoshi's Island. And Fire Emblem (7 that is). Metroid Prime and its sequels are more interquels or their own thing. Also, Tales of Symphonia.

As far as movies go, definitely X-Men: First Class, perhaps the best film prequel I have seen. Also, I'll get flak for this, but Revenge of the Sith, for all its flaws.

And Batman: Year One. And The Silmarillion.

Does it count if they're not in the same medium as the 'later' works? Because the Myst prequel novels are superb.

The Book of Atrus is a prequel to the games, and is very good. The Book of Ti'Ana is a prequel to the prequel, and is even better. There's a third book, but it's not a prequel to anything and is the weakest of the three (still good though).
