Does it matter what era I enter the Black Omen in?

Nope, but you can enter in 1000 AD and then come back to 600 or 12000 BC and get the treasures again... I think.

You can do this, yes.

I don't believe so, though IIRC, entering in a later time and winning there means you can later go back to it in an earlier one to get a lot of the items over again. So, in theory, going there in the latest possible time (Which is 1000 A.D., IIRC) is technically "best" but other than that it doesn't really matter if you don't care about running it multiple times for more items.

What items do you get? Anything rare?

Doesn't really matter, but entering and BEATING it earlier prevents you from entering it in later era's, except the future where Zeal is like "lol this place is fail"

Why Tabs are farmable there ill never know.

Uhh... only thing that matters by that point in the game is the Haste Helm, I think. You can only get two per run (one in a chest, and one by charming the baby Lavos), so if you can actually re-acquire the one in the treasure chest by revisiting the Black Omen in different time periods, that might be worth it.

Well I have one Haste Helm from somewhere. I guess I could use two more.

I think you can also get the Prism Helm and Prism Dress multiple times as well via stealing. Really, I'd say your best plan would be to go through Black Omen in 1000 AD just so you have the option of going through it later in 600 AD and 12000 BC if you want. And if you don't, well, you just don't do it.
