Based on the pokedex entries for the Honedge line, they're ghosts of warriors fallen in battle that possessed their weapons. So presumably, the species didn't exist until at least the iron age equivalent in their world.

Also, the Vanillite line are actually sentient icicles that use snow to look like ice cream cones.

So again, presumably, Vanillites took on the look of ice cream cones after someone invented them. Why they do it in the first place hasn't been explained yet.
