I actually agree that Secret of Mana is one of the best covers. I was looking through games trying to find a better one, and there really aren't many.
One that I'd definitely put above it though, is the original Dragon Warrior.
Your mileage may very based on your fondness of dragons, but it is quite possibly the most badass video game art that has ever existed.

yes. Also by extension SoM has one of the all time best title screens. The music + that art with a bit of motion is very effective.
I have a more vertically oriented version of that art on my current phone case. Looks good.

secret of mana is a game i always wanted to play based off of the cover alone, so i think it wins.
i legally played it on pc a while back and lost motivation fairly quickly- in my case i think the cover oversold the game
i have a lot of nostalgia for the original starcraft box, specifically the protoss and zerg ones. the faces were bumpy to the touch/3 dimensional which i thought was very cool
