You were right with your original assessment, their relationship wasn't healthy for a lot of the series.
But
after Justin gets seriously gay bashed, (and has lingering brain issues), and survives the explosion at Babylon, Brian realizes how much he actually loves Justin. The fact that they don't end up getting married so that Justin can pursue his goals shows a level of maturity and respect for each other at the end.
