I always go Empire because Tamriel would be extra fucked if Ulfric fragments the empire. Thalmor move in, take skyrim easy and then have a foothold on Cyrodil to fuck the empire in the back.
The empire was already fragmented long before the civil war. Black Marsh was never concurred by the empire and only had a peace treaty. The argonions then stopped pretending to be part of the empire after the oblivion crisis. The Summerset Isles are where the high elves live and both Valenwood and Elsweyr are aligned with them. Morrowind was abandoned by the empire after the oblivion crisis and the events of the red year. Half of Hammerfell was given to Summerset Isles as part of the white gold concordat, the Redguards then manged to force the thalmor out of Hammerfell and the empire was forced to renounce Hammerfell as part of the empire to keep the peace. Skyrim is currently contested territory do to a civil war. This leaves Cyrodiil and High Rock as the only provinces left in the empire.

TL:DR The empire is a shell of it's former self and it wouldn't even be the first time the empire fell and had to rebuild to be strong again.
