Because in the grand scheme of things human history is filled with conflict so there probably isnt an easy answer for peace in a lot of cases of long filled hatred.
This is an actual response that works compared to "don't do this", just say what you just said or say that cooperation and living together while taking care of a few rotten apples is a better solution than what Magneto wants on one end or doing nothing on the other even if that is still not a perfect solution.

Magneto has always been a large part of the damn problem
The Wolverine trilogy has him play no part in anything major as far as we know since it's supposed to be a different timeline and it ended up with a slow genocide causing nearly all mutants to be dead or powerless because of a fairly minor character. He's a factor most of the time but you know very well that humanity would still try to get rid of mutants without him.
