Yes. You can. Because minority groups aren't the only political group. The problem is that people know it won't be fair.

Also, yes, everyone is awful to her in the original, including the bios to highlight that she was AMAB. It was 2004. That said, at the end the heroic characters do refer to her as her preferred pronouns (which doesn't happen with femboy types because they obviously don't identify as female).
They were "awful" because the joke can be summed up as "dude looks like a lady." The issue I have with this while situation is that first people accused the US version of "censorship" and complained how the game was inaccurate, and then when it was revealed why the potentially offensive thing was changed, suddenly people jumped on another camp to try to complain. Localization changes things all the time when it doesn't make sense to other cultures.

Um. What? Seriously, why are people pushing so hard for it to be a transphobic handling rather than a joke that is a swing and a miss? The joke made sense to me. It's not funny, but it's not hard to grasp. Again, I even explained that it's a joke that IS has done multiple times from different games.
