Why do you think people hire assassins? Just for shits and giggles? They hire them to eliminate threats and by lowering your threats you are also protecting yourself.
Even still, fact still remains they strictly operate on orders. I won't deny the Ninja has a better skill set and if there was a war the ninjas would win, but the pirate life seems much more carefree and discovering new uncharted territory but still not taking shit from authorities (who are the ones that also pay ninjas to do their bidding).
