I can think of a few possibilities for the capital of this hypothetical Earth nation:
Africa:
It is the birthplace of humanity - the "dominant" species on Earth. Maybe one of the big cities there such as Mombasa and Nairobi would be a good place for the capital.
Middle East:
Jerusalem is the holy city for the Abrahamic Religions - two of which make up the majority of humanity. Baghdad is a major city in the "cradle of civilization": Mesopotamia.
Europe:
The region where democratic ideas first originated. Some of the big cities there could be good for a capital such as London or Paris.
North America:
New York is currently the city where United Nations headquarters is at.
Others:
Maybe another big city such as Tokyo, Rio De Janiero, or Sydney?
In my science fiction story I'm working on, I picked Mombasa as the capital of the "United Earth" nation.
